The problem is that they wouldn't make any profit on putting a part that cost 3k into the car and then only raised the cost 3k.

Pure Price pertains to the vehicle and the accessories independently. Meaning that the posted price of the vehicle, FRS in this case, has to be posted at whatever you are going to sell the vehicle at NOT including any adds. So if your dealer is smart, that would be $24,930 for a 6253 and $20,305 for a 6222 (12 tC AT). See this pricing chart for all Scions at MSRP.

Just because you add leather to one FRS doesn't mean it has to be added to ALL of them. If that is what your managers are feeding you, they are MISLEADING you or they don't understand how Scion works. I'm leaning towards misleading so they can make an extra buck. I've been with Scion for 7 years (Toyota for 10+) and I know how it works and I know the loopholes. For example, I know what my dealership has to do to be able to sell me mine for invoice since I am an employee. They don't really want me to buy it, but they won't stop me from buying it. They are going to miss out on a $1,200 profit initially but they see the bigger picture of having an owner of this car as an employee that will have the car there everyday and will probably lead to more sales because of this fact since customers will be able to see one whenever I am there. Oh and since I'm the owner of the car, I will be the salesperson involved in showing it to people so it is benefiting myself as well. If an accessory is listed on the window stick, it was installed at the port and there is nothing we (dealers) can do once it is installed. Sometimes if we catch it soon enough, we can remove the accessory before it ships. If the vehicle ships before we remove it, it stays. For example, every tC that we get allocated usually has floor mats as an option. 90% of our customers buy them anyway so we leave them on, but if Toyota adds other stuff, we take it off if we can. When we have enough inventory, we will put some accessories on a tC and put it in our showroom for a display model. The accessories amount to around $1,000 or less and include a spoiler, fog lights, body graphic and that's usually the extent of them. This doesn't force us to add the same accessories to ALL of our tC's. IF we did add it to all of them, then we would have to charge the same price for all of them with the SAME accessories, but just because we accessorize one, doesn't mean we have to do the same to all of them. You have to give Ford some credit, they were the ONLY ones who were prepared for the collapse of the economy, they planned for heavy losses to revamp their lines (for the better) and got through those times without issues. Now some of Ford's cars are actually very good cars. Off topic

I know each dealer have their own operation protocols. But for what it’s worth, perhaps it’s time to do business the old way again with honesty and trust. My sales person earned my trust. You could also make a tortoise and hare reference here too. Not saying that you took anyones order car out from under them, but from what the OP posted it sounds like the dealer he's working with is giving him the s#$t end of the stick. You seem like a straight forward guy and I appreciate that there are some good sale people out there that will be straight forward with their customers. I also know that you don't set the policies for your dealerhip, and it's entirely management/the owners who make these ridiculous policies. My view on the whole thing is if I want leather, I will ask for leather not the other way around (side note: I'm probably beating a dead horse but to Scion HQ: I really did want the the leather/alcantara seats with the red trim on the gt86 as an option but only from the factory and not from a third party. So because you don't I'm going for the BRZ). I actually like being able to choose options, from the factory, cough cough take notes SCION cough cough. But putting down a deposit is an agreement between both parties and should be honored on both ends. Don't sneak in dealer extras unless asked to.
