My gut feeling is that gearboxes are going to be an Achilles heel on these cars. They sure do hate the cold.

Honestly from everything I've heard from everyone else, just using better gear oil seems to solve the problem. People switching to Motul 300V have said nothing but good things. Unfortunately I didn't find that out until it was too late with the first transmission, and I'm pretty sure upon replacement they used a different gear oil as well than stock.

I'd also make an early gear oil change, in the rear dif as well, part of your break-in. Both have been dirty as hell for everyone draining them.

I was using Pentosin MTF2 which worked great at solving cold operation issues until the ACT clutch mucked everything up. Ultimately, I'm going to dump this unit and go with some as of yet unidentified unit in the near future.

New Trans is in.. seems smoother.. but time will tell. Is there any break in procedure I should use or just drive normal?

Not really any break-in unless they changed the clutch too. I would be skeptical of the mtf they put in there. I know that Motul, Pentosin and RL MTL has worked better for others..

I would think the same as the initial break-in... don't shift at too high of RPM's for a while, run it through all gears, engine-brake, etc. just to let all the teeth in each gear "mate" properly

New manual gearboxes come from Toyota pre-filled with factory fill fluid at the correct level. The auto's ship to us empty.
