I have no issue with the noise but would be nice to figure out where its coming from! I will be taking my car in for a wheel alignment tomorrow and will be getting them to inspect the suspension.

Got a wheel alignment yesterday. The guys spent some time looking over the rear section of the car but did not find anything wrong.

Another note is when these vehicles are lowered they produce quite a bit of toe in the rear and front... Alignment is a must!

End links folks...you need adjustable end links. I have the same issue.

When you lower the car the stock end links are manufactured for stock height. When the car is settled on level ground the connection between the end link and the roll bar should be loose(no pre-load). You should be able to climb under the car and remove the end links with ease.

When you lower the car below stock height the car is sitting lower and loading up the swaybar and end link. The threaded rod of the end link where it attaches to the roll bar is now pointing in a downward position is if the car is going over a bump(suspension goes up over bumps).

Since you've removed the little travel you had the end link bottoms out over bumps and that is the knock you are hearing. The end link can't move down any higher so now the full weight of your car slams on the threaded rod of the end link eventually giving way.

Buy some adjustable end links. Have someone your weight sit in the driver seat and adjust and install the links so that they fit without being pressured in. NO PRELOAD!

When I did the install I left the stock end links in the front and I don't get any knocking. The noise I am getting is coming from the rear.. Would I need adjustable rear end links??

Yeah before I went ahead and installed the coilovers I read that some ppl are still running the stock endlinks and the adjustable ones provided wasn't a must... only if you corner balancing your car!

It won't knock if there is no preload on them. The lower you go though you may need to swap them.

Mine clunk in the rear and not in the front.

I've disconnected my sway bar and still get the clunk. I wouldn't blame it on endlinks.
Try disconnecting yours and see if the noise goes away for you.

I have given up on finding the source of the noise and just dealt with it so far. There has been a few new posts popping up regarding the same issue and no one has found the solution yet.
