@Dave-ROR, is there a certain way the front and rear top plates should face when installing them?

Without checking to be sure, the fronts will only go in one way correctly (ie camber adjustment is going from one side of the car to the other, not at a drastic angle to the front/rear of the car) and the rears shouldn't matter (as far as the top hat is concerned, the shocks themselves are specific so you can reach the adjustments and so they don't hit anything).

Yeah. I plan on buying hypercoils or eibach down the road. Maybe I'll wait to see which tires ill buy and see what spring rates work for others

I removed the middle nut that holds the top hat to swap springs. What should the middle nut on the top hat be torqued to?

That's what I did. I think I used SAE sizes, I don't recall the actual sizes. By rebound shaft you don't mean the red adjuster I hope? You mean the machined in hex surface right? I'd have to snap a pic to show you.

Yes, both should be 37ft-lbs per Mark @ Eibach. The manual specifies for each thread pitch bolt as well but I haven't double checked the info.

I placed the smaller 10mm wrench on the hex surface (below the red rebound knob). Is that the correct way?

Yep, that is correct. It will be fairly hard to turn it loose.. a lot easier on the car.
