I think the question is did he remove the flywheel to resurface during the clutch replacement and did he mess with the sensor plate. If he did I bet you are right about the crank sensor plate being misaligned...which means doing the whole job over again.

Set tdc on front pulley then the sensor should align with the tooth that says tdc in picture. Small hole is the dowel alignment hole. |

Edge-side does go toward engine. That is correct. There is a pin on the crank that it aligns on to index it.
