It's normal, but annoying. Like it says, it happens more easily when the car is fully warmed up.
i stand corrected!

Well I've been driving manuals for years, my other car is also a manual tho FWD and it doesn't do this. If it did I wouldn't have brought it up +)

This is the first manual RWD i've owned though.

All mine have been RWD. Maybe that's the difference. Anyway, fear not, it is normal. Happens more on cold days as well.

Do this and see if you get a "clunk":

Push in clutch pedal. AFTER it is depressed, count to three. Then move shift lever.

I've never had it happen in 7500 miles. However, I do pause after I press the clutch pedal before I shift.

It's normal. It's your driveshaft still spinning while you're at a stop, and the drivetrain is re-engaging. Toyota says this is normal.

Are you the stooge that when sneaking your Dad's automatic transmission car away when you were 14 thought that "R" meant "Right straight ahead", killed the house cat, crashed into the doorwall and set the house on fire? Did you THEN have some explaining to do?

No I thought R meant "Race" mode. But the circle of events you described was accurate.
