Low RPM response has a bit to do with how 'active' the intake charge is in the chamber. If the air is slow, there is not very much turbulence and the air and fuel don't mix and burn as well as they should. This affects torque.

So there is a bit of performance potential with low RPM airflow tuning.

@Madfast: Thanks for that post!

You might want to look at the LFA's engine. It has ITBs with dual stage variable intake. There is a good chance Yamaha will use similar technology.

http://en.wikipedia.org/wiki/Lexus_LFA#Engine

"Air is fed directly from beneath the hood through a visible slit passing into a dual stage variable intake manifold and then into ten individual throttle bodies before finally exiting from a dual stage titanium muffler."

"The engine redlines at 9,000 rpm, but with a fuel cutoff set at 9,500 rpm,[49] and is constructed using forged aluminum pistons, forged titanium connecting rods, and solid titanium valves."

Came across this on ft86club:

It will give a lot of insight on Yamaha's approach on design.

If Yamaha takes the ITB approach like the LF-A, there won't be much left on the table. That would be a costly approach for a Scion and would probably gain more than 200 HP. On the other hand, if Yamaha takes the 2ZZ-GE approach, I think the easiest way to get more power is to increase air and fuel, larger TB and re-mapping the AFR. Yamaha will tune the intake and exhaust, so porting and polishing would help.

The crank would be forged and the connecting rods would be high strength steel, so you could probably raise the RPM limiter or fuel cut off.
