@FRSBRZGT86FAN well, picked my car up today and drove it for about 25 minutes only using the paddles. Didn't have my original issue come up again. Looking at the bill, they swapped the EGI ECU and the code they pulled was P0710- trains control system malfunction.

About to take a 3 hour drive to the beach, we'll see if it surfaces again.

I think I have a way to reproduce it. I always noticed that it showed up when I was in manual, switched to Drive for whatever reason - cruising on the highway with heavy traffic, etc. - and then when going back to manual, rev matching stops working and all of my shifts are jerky, more from 1-2 and progressively better, almost unnoticable 5-6.

I found that if I drive about 2 miles, change back to drive, WOT and let automatic do 3-4 shifts, when I go back to manual it starts doing it. I am not switching to manual right away, usually doing 20-40, then once I let go of the throttle and it is realtively stable, I switch back to manual mode.

I just left the dealer for my 12,000 tuneup and had him make notes that this had been happening. I don't want to suffer from transmission issues because the ECU or whatever is managing rev matching, is forcing my car to beat on the tranny. This first showed up at 300 miles with no spirited driving, and I don't believe I had even broken 2500 RPMs at that point.

I'll be taking this back if I can get some dry days around here to test it a little more - it always happens when the dealer is closed...

Yup that's exactly what happens to me I've noticed if as soon as I start the car and go to manual mode I have no problems as long as I stay in it. If I go normal drive then its an issue after a while, and I can almost notice it at wot even in drive mode as the transmission feels to lurch I'll bring it up at the first oil change

It has surfaced again. Not sure of what to make of it. May let the dealership have another crack at it. If they can't fix it for good in the next visit, I'll be going to another dealership to handle it. Unfortunately the closest one is 30 minutes or so away, compared to the less than 5 of my current dealership.

That's not gonna happen in the U.S. for me at least, honestly, I'm not gonna bring it up after this next oil change if they can't fix it for me 2 or 3 times by replacing the TCM or anything of the sort then it's a lost cause it has however come up less though for me.

I'm tired of being jerked around by dealers saying its normal then the tech saying wow that's unusual never seen that before.
If you would, I would consider it a safety issue in traffic we could group complain to the NHTSA about it, everyone seems to be complaining about it and dealers wouldn't do anything we can escalate it:https://www-odi.nhtsa.dot.gov/VehicleComplaint/

Edit: Found out of a possible TSB today that might help the issue as well because when it occurs the idle starts hunting and guess what, the fix is to the TCM:

Technical Bulletin S-SB-0021-15, issued September 17, 2015, Idle Fluctuation in Park or Neutral.

Applicability: 2015-2016 FR-S

Introduction: Some 2015-2016 model year FR-S vehicles may exhibit a condition where the engine idle speed fluctuates (typically 500 - 1000 RPM) only when the transmission is in the Park or Neutral shift position. This condition occurs after the vehicle has been driven about 25 miles or more at highway speeds. The Transmission Control Module (TCM) logic has been revised to address this condition.

FWIW, I had this problem a few times but found that it NEVER happens if I only use Manual mode. It only happens if I've been in Auto and then switch to Manual. So I use either one or the other when I'm driving and don't switch back and forth and have no issues.
