I assume the flash and go tune does a good job of accounting for aftermarket exhausts and the like? (2.5" all the way back from turbo)

Does anyone else have a bit of hesitation when accelerating? I've noticed that when its below 5°C (40°F), I get hesitation when starting from idle. It seems to go away when the engine is fully warmed up.

What version of the tune are you on? If you're talking about a slight pause around the 2500-2800 rpm region, that is likely the fuel system switching modes. If it's anything else either the tune has an update available or there may be a slight vacuum leak in the system. If you'd like, feel free to message me your full name and the kit you're running and I can take a look to see if there's any updates available for you.

The tune does account for aftermarket exhausts, and for turbo kits it actually makes quite a large difference on the Flash & Go power wise. You should see a good gain from freeing up the exhaust and not changing the tune at all.
