Yup, windshield replaced = this isn't warranty anymore. Someone scratched/gouged the paint when they did the glass replacement.

Whoever replaced your windshield scratched the paint under the window. I would get a quote from a body shop to repair this and approach the company that replaced your windshield last time.

Good luck!

Worst part is the damn windshield cracked again, after only 3 months. Now I'm in the position wondering if I should even take the car to this guy again if he did in fact cause this damage.

While the windshield is out treat the rusted metal (there will be more than you can see now) with Rust Reformer or similar and paint it with touchup paint.

Hopefully the windshield company will see it was their fault and do that for you.

To be honest, it wasn't one of the big companies like Speedy or Apple. I was in a pinch for time and was far from a city at the time I needed the repair so I had a mobile repair guy come out.

May be harder to get him to pay for it
Give him a call and let us know what you come up with
make sure you're not a **** to him

Yea I just don't even know if I want to deal with the guy again, he wasn't exactly gentle with the car and this is evidence of it.

In either case Ill post an update here after something develops, thanks for the input everyone

If it were me, I would start with Toyota. If they refuse service because they say the windshield work caused the issue, then there is your ammo for having the windshield guy fund the repair costs. Make sure any response you get from Toyota or the glass guy are in writing.

I'm a Toyota service writer. The presence of a non-OEM windshield will automatically get the claim denied. Get them to document it on paper, take it to your windshield guy.

If the windshield was replaced as part of an auto insurance claim, talk to your insurance agent - they would likely cover it.
