Are all or newer Jr sc kits compatible with both at and mt? Sorry for a noon question but I just snagged a used kit and need a quick answer.

Mechanically every kit is compatible. You'll need an AT specific tune.

You will need your OWN ecutek license and AT Tune.

Ecutek is permanently tied to any given ECU; PM us with your Ecutek dongle ID, and we can get you pricing as well as the AT CARB tune and another license for that dongle.
