The root cause (if this is happening when shifting into neutral) is either a ECU tune (most likely), or a bad transmission/clutch design that is prone to noise when load input is changed suddenly (least likely).

Is the FRS flywheel a dual mass as well? That certainly might explain the shakes the motor gets at 1650 - 1850 rpm in neutral... and the noise.

It's more of a "what manual car doesn't have dual mass flywheels" these days...

Ever since Aisin came out with the compact 6-speed RWD transmission, virtually all the cars running the Aisin 6-speed is running a dual mass flywheel.

Do your engine a favor and downshift into first.

It's really hard to shift into first unless I'm completely stopped or crawling speeds of less than 5 kph. I mean, I can downshift into first at higher speeds but it requires a lot of force to get into to the gate, and it just feels like I shouldn't be doing that.

I don't own an FRS or BRZ, but I understand the feeling you're getting, but I also think the engine is probably "lugging" in 2nd gear up the hill at low speeds.

Then it's not your transmission. It's direct injection. And it's normal. When I bought the car, the sales person explained about this noise to me before I left. I'm glad he did. I would've been worried too.
