General questions/concerns about H/U upgrades
For many, if not most, modern vehicles, the H/U is integrated into the car so heavily that if you swap it out, you lose some sort of functionality. For example, in my Speed3 the trip computer went away. In Minis, the alarm sounds can get lost. Is there any of that to be concerned about with an FR-S or does everything function the same as before? Assuming you connect a microphone for handsfree, take care of obvious things like that.

FWIW, you can buy an adapter to convert the proprietary Toyota end of the USB connector harness to a standard male USB connector that will plug into the back of your headunit (assuming it has a USB input). If that's the case, you can use your OEM USB input with your aftermarket headunit.

The only thing that you loose is that piece of crap thing they call a radio and gain alot by going aftermarket. Even just adding a radio with good eq settings makes the stock speakers sound 10x better.
