We have it on our 2012 Impreza as well. so it's not really BRZ specific.

OK...here's my first try...got some interior panel plugs at the hardware store (could only find black) and got some touch up paint at parts store...see the before and after below. Not sure I'm thrilled with it...but it's a start.

You could try shaving the edges that stick out off, and I think that'd make the plugs totally inconspicuous!

yup...def...they are just the tiniest bit loose so I figured to put a small dab of clear silicone on them and re-install...then will trim that excess off...

The holes may be for a body kit, but they are, indeed, for the mud guards that you get for a FR_S. The guards are screwed on in these holes. In addition, you do have to drill a hole, but not in that area. The hole is three or more inches inside the wheelwell. You have to remove tire to do this. Same thing with front mudflaps, but you reuse some of the existing screws/clips that are already there.

Correct, they are used for both, as I learned later.
