Depends on how complex a system you get. Most chains will probably charge you around $150-200 for a basic installation unless you bought it from them and got some kind of package deal. You could install a basic system yourself if you're handy with tools and auto wiring.

A more complicated system with multiple options, additional security features, sensors, etc, will add to the price.

Having a remote start on a manual car will not cause issues to the trans. I do installs with Viper/Python quite a bit and theres a specific manual mode for it.

This is if you park your car and you know will be remote starting it
Park car
Leave in neutral
foot Brake down
E-Brake up
Let go of foot brake
hit remote start button on remote (parking lights then flash)
take key out of cylinder (car will still stay running)
open door leave the car
close the door and lock (car will then shut down)

If the car was in gear when leaving it wouldve already stalled leaving the car. If the door is open or alarm goes off at any point after leaving it in manual mode you will be unable to remote start the car. If you get either Python/Viper unit with a screen it will have a small stick shift icon on it to allow you to know the car is in remote start mode. Safest way to do it.

Older cars you were able to start without the clutch depressed, newer ones have a switch at the pedal that usually either needs a ground to one wire or both wires at the switch that are continuous. You use a relay with a diode on the negative start output of the remote starter to activate it and bypass the clutch input.
