You got a new short motor which includes block, pistons etc, comes as a complete assembly from Japan & the dealer bolted on your original parts onto that. Good luck.

Should be fine since the problem was with the short block. Not sure if you saw how much that short block cost but it's over $2k.

Update:

got a call from toyota service dept and they said they have fixed the adjustment timing it was off but a tooth. They still have to fix the other issues. They ordered me new Cam Gears and a new ECU for my car. Man I pretty much got a new engine lol
