I agree that ECU readiness is the only question and since you have a flex fuel setup that has to be getting that input from either the rear O2 sensor or the fuel vapor vent solenoid, your ECU probably won't report as all of your emissions stuff working properly. I would definitely run it on 91 octane for the emissions test.

Both Evap and Oxygen sensors read as not ready...

Why are your selling your car with the supercharger equipped? I can't imagine you making money from that, if its like any other dealer they are probably lowballing you in the first place. I'd pull it off and return it to stock.

In regards to Bills tune, I'm still waiting for a file from my original purchase over two weeks ago, lol.

I'd yank the flex fuel kit, flash the carb tune, and rewire your rear o2 and you should be set.

Talked to a smog guy next door to my office, he said I shouldn't have a problem. If the dealer doesn't pass it, then ill disconnect the flex fuel kit and then there shouldn't be an issue.

I'm still trying to get enough money together to purchase my tune so there's nothing great for me to contribute but I thought I'd post this up none the less. Just received my intake for my supercharger from Nameless Performance and couldn't be happier with it.

Are they making this for production?

I'm not sure. They've built me a few parts that haven't "been in production" but they made them for me anyways. Give them a call. Worst they can say is no but I don't see that happening.
