I think Subie E2 signal is just ECM chassis ground and not earth ground. There can be many different ground points.
edit: Honda SG3 indicates a chassis ground.

yes. Doublecheck the black-with-yellow-striped wire. make sure there is no DC anything on it with the ignition turned on.

Yes, that's correct. Might want to buy some OEM connectors and make a conversion harness, far more reversible than re-pinning, also check stock pins 5 and 3 for voltage (black wires), if there is any danger of a short it's there. If our assumptions are correct black blue should be a voltage source and black yellow should be a ground.

You might have some whacky strain due to the mismatched wire lengths after repin. You may already know that so apologies in advance. Just giving cheap advice. I like @Decay107's idea about making a converter but we know this is just an experiment.
