Not sure if this just my car, but I notice when the car is cold the throttle, acceleration, feel in the pedal and shifting (for the most part) seems smoother, and as it warms up it feels a lot more intense (vibrations etc). Is this a thing?

Yes, kind of.
Remember high school science class?
Metals expands and contracts. So when it's cold it's nice and tight. When it's warmed up its all loosey goosey.

You lost me ........

Are you talking about the "throttle" or the transmission .. ??

Do you have a MT or AT .. ??

I get what the OP is saying a little. In my AT the fluids are all thicker when it's cold and it does feel slightly different vs when it's warmed up. I wouldn't call it smother though, it just feels like the cars got thicker oil in it.... Well because it is thicker until it warms up

Yup. it's the case with any car IMO. My frs gets louder as well. Takes a good 10-15 mins of driving to get "warmed up" (in the winter). That's when everything starts to resonate well

I let my car warm up in cold weather. Go in eat breakfast and come back to a nice warm inside.

From what i've heard, modern engines don't need special warming up, it's enough to go a bit easier on accelerator when starting to drive. Side bonus, less to wait, more to sleep, and quicker warming up with some load on engine vs idling.
I warm it up only when i need to brush off snow/scrape off ice in winter. By when i finish, car usually is somewhat warmed up. Never warmed up for warming up sake.

I drive a manual. And I guess both. It feels like the shifts are smoother, when I accelerate it feels more responsive (faster maybe?), then when the temp gauge is settled if I drive the same way I hear what sounds like rattles, vibrations from the engine when it gets to 4k, and synchros are more audible as well. Just seems like cold vs warm two different vibes. I was thinking maybe this involved rich vs lean, but I don't really know too much.

hmmmmm........I don't know what to say. Seems like things should be just the opposite.

I suggest you drop by the dealership and drive another MT FR-S and see how it feels/sounds compared to yours.
