Is this effect true to the AT? I have an AT Frs and am planning to do a 4.88 FD upgrade. I wondering if the gear count in manual mode that is displayed will be incorrect? I.E. Display reads 3rd gear when I'm actual in 4th...etc. Also if it would confuse the TCU in any way regarding the AT's downshifting or upshifting... I assume it wouldn't be affected but i'm no expert
I would appreciate those with an AT and FD upgrade could chime in...

No it doesnt affect the automatic. The manual calculates gears like that because the transmission has no electronic controller (like the auto) to tell which gear it was in. Change the FD as much as you like, your car will keep on working the same way.
