I was wondering have you tried to put the bike with the handlebar in first? Front wheel removed. What I have done previously is rotate the handlebar 90 degree, while grabbing the seat stay insert the bicycle into the trunk. You usually need to angle and get the saddle into the trunk first, then the chainring.
Can you let me know how well this method works the next time you try this?

What's the problem with removing the rear wheel? Takes another 15 seconds. Just keep some wet wipes handy, plus it's helpful if you got a clean chain (ask me how, might as well thread jack from here on.) :-)
I have a Kestrel RT-900SL size 59, I am curious too if it will fit with both wheels removed.
