My guess is you probably have a vacuum leak. Unless you have some intake that changes the intake piping size so much it requires MAF scaling, an intake wouldn't really cause a rough idle.
Is it actually a rough idle though? Or is it the usual fluctuation these cars seem to have (drove us NUTS trying to figure that out when we started tuning these cars). Aftermarket intake and exhausts might just make you notice it more since they make a lot more noise than the stock kit.

We'll today the CEL popped on again, last time I took it in they said it might come back on because the aftermarket stuff I have. Trying to get it to where I can not have it come on every other week I drive lol
And it's pretty inconsistent dropping. Sometimes steeping than a few hundred down to below 500
