After opening a case with Scion Corp., the entire process was transferred to Toyota Sunnyvale (Northern California) who took care of me and the car. After about 3 weeks of processing my claim, I received a call yesterday from Toyota Sunnyvale to bring the car in. I took it down this morning to check in and then drove to the pre-selected body shop in the area. At the body shop, the fix literally took less than 10 minutes and the fender did not have to be removed. Apparently, the whole issue can be fixed by opening the door to access the bolts in the doorjamb and adjusting said bolts. It now looks like how it should have come from the factory. I'm pleased with the whole experience.
I'm curious does the panel now fit flush at the bottom where it was sitting low before? My BRZ has this exact same issue and has been to a body shop but there are still noticeable gaps in both locations.

Yup. It's all perfectly flush, everything lines up, and the gap between the door and fender is a consistent width all the way down.

Im always checking my car for any minor imperfection. I walk outside to take break from work in my lovely fr-s when I notice my panel under my left front headlight is lower than the other side and the clips in between the panels are exposed, I tried popping it back in but did not have any luck. Tack up yet another thing that makes me sad about this car. Body panel issue, CHIRPING, Tail Light condensation, (not a huge issue but,) window marking/scratching, Windows scream when wet and rolled down or up this, this pretty much makes your car look so cheap when your windows screech. love my fr-s for style and driving but the bad far exceeds the good lately..

I noticed it about six months ago and it has slowly gotten worse as time went on... I don't think it is going back.

Toyota Service Bulletin: Body Panel Fitting Issues

Here is the fix for this issue.
Open the door and locate the lower fender 10mm bolt seen here
Attachment 80179
This bolt is loose causing the fender to not stay flush with the door
For the passenger side loosen up this bolt, close the door and carefully push the fender to make it flush, then tighten the bolt.
The driver side is a little more difficult and requires two people, one to tighten the bolt and the other hold the fender in place. If you try to tighten the driver side bolt without holding the fender, the fender will bow out even more.
First loosen the bolt, then have the other person very carefully push on the fender to align it with the door.
Do not push the fender to hard or it will cause a dent ( they are very thin).
Have the person hold the fender in place while you tighten the bolt.
I did this fix last week and it's still flush.

The body lines on my fr-s are sure arent as perfect as they should be.. I dont really notice unless I look closely but I mean for a car with 16K miles on it the panel gaps should be perfect!
