I feel like it's extremely ignorant to get this car and go straight into forced induction, but if you do here is my $0.02.

Get a good oil cooler, get a reputable kit. Don't cut corners on forced induction, you won't get away with it with this platform.

If you're trying to push 300 HP to the wheels, new wheels/tires should be the main concern for you for mods that don't directly pertain to the forced induction.

Ahhh yes, The Air Force Academy ..... good school!

My youngest son taught a few courses at the Academy a year or two ago. He is with the DIA (Defense Intelligence Agency).

Good luck with your Air Force career. Yep, a 2nd Lt in an Air Force uniform would look good in an 86. That jeep of yours just looks too damn "Army" ......

Are they worth the price tag or is there something else out there that would work fine?

3. Braking, what are you guys running? I don't think dropping 3 grand into Brembos is necessary.

4. Lastly, and more generically, what do you guys recommend? What are the improvements that I can't live without.. the is best cooling, axles, exhaust.. etc. the buy right the first time mods*relatively speaking for multi purpose use*

Again, forgive me on the newbie questions. I know pretty much everything there is to know about the wrangler, but not much of anything when it comes to the FRS.

Track it, autocross it, figure out what you feel the weaknesses are and go from there.

there's a couple flaws in your logic. Once you're done with it, it will not be cheap or reliable. At the power level you want, any path you take to get there will make the car problematic.

Also, you say the cornering is great and the everything. But if you unbalance it with crazy power, you'll have to add a lot of very heavy supporting mods- both for safety and to put that power down. If you do an LS motor, you will have a high CG up front. A built and turbo'ed engine/tranny will even change the nature of the car and raise the CG. In short, you're going to fundamentally change the character of the car no matter how you achieve that 400 HP goal.

Why not just go for a Camaro SS? It'll cost about the same once you are done and it already has a LS motor and you can start modding that one with the baseline power being what you are already targeting.

Hooray! Somebody actually understood what we were trying to say.
You may be a bit busy for extensive car mods for the next few years anyway. May be better to just stick to the Jeep or stay relatively stock on a Twin until your career path settles a bit.
