I wouldn't say the MT has significantly more problems than the AT, especially if you factor in that there is likely more MT owners posting here than AT and discount the normal complaints of stiff 2nd and general rough around the edges character.

Grinding the gears and the ~three clutches that went out are a tiny percentage of the cars sold and wouldn't be an issue if dealerships would cover the warranty like they are supposed to.

what it really comes own to

MT -> less parts -> damage more likely to occur from driver erorr
AT -> many more parts -> failure more likely due to parts as the entire system is well... automatic lol

AT here. Since a spine injury, my legs don't work well enough for a MT. I'm glad an AT was available.

Dear MT lovers, don't be scared that ATs kill MT any time soon. As I undestand in the US MT cars are rare minority, many people just don't know how to drive stick and what clutch is. As the result, driving MT is kinda cool and not for everyone.

Although US is the biggest car market in the world which determines a lot things for most car manufacturers, US is not the entire world. Come to Europe, especially South Europe (Italy, Spain, Greece) and if you find a single AT car after checking every car around you for 1 hour - you are lucky MT will die but not in the coming decade or two. So, don't bother about what other people choose and enjoy your FR-S/BRZ/86

But I don't care if there's 99% MT in Europe or wherever else, if there's only 1% MT in the U.S., that's bad for me

Because of automatic transmission is human-errors proof.
It's not that far from manual @spec point of view.
The torque, that may be applied on stock AT higher, than MT.

A declining demand for manual transmissions in the states indicates a trend of MT "dying off". How does this affect MT drivers?

Well for one, if the demand is low enough, sooner or later there may be no MT offered for vehicles. As AT gets better and better, MT may slowly be shifted to special orders (which can raise costs), and eventually production may be cut.

Demand and supply man, demand and supply...
