Did this problem start when you replaced the looms and switches?

Yes it did. When I first completed it all there were no lights at all on the switches. I did the different reset actions and now there are the flashing lights. I thought the windows would not go up before I did the reset but that could have been because I was always trying with the door open. The looms and plugs are all in perfect condition taken off a vehicle of same year, same transmission.

Pressing the down button to the first step will take them down, pressing them to the second will take them down but not on the auto function. They will only go up when you pull the button all the way to the second step - and that will not function on auto. I can live with all this but when I open the door to get out the window drops down a little and when I close it it doesn't go back up. Just as an informational note I did change all the wiring looms and switches in the car as it had been flooded, but if the windows go up and down I am pretty sure it is in the programming. An more tips would be appreciated
My track car was event worse.. flashing and only the drivers side would go down. Passenger side was completely non functional.

Mine was due to a bad drivers side switch. No reset procedure would fix it.

Since you already replaced the switch though then.. no clue.

I would inspect your wiring work though, I'd assume the fault has to be there.

Thanks Dave. The thing with the wiring looms is that they are all bundled together and just plug in in multicomponent connectors. So if I made a mistake on one of them I would expect to see more issues than just the windows - everything else works great as far as I know. However the looms and switch were recovered from a wrecked car meaning the door or window could have been left open and water got in the switch. Will take a peek at that and look for corrosion.

Of you replaced the entire harness? I thought you just swapped some plugs.

So water in the switch might have killed mine.. I thought it was when it slammed between the door and rollbar (I absolutely hate the terrible hinges on these cars and the self-shutting doors).. but it then poured down rain at the same time. I'm not sure if it was the impact - or the rain.

I checked the alps switch - drivers side and it has no water damage - looks great. I have been trying all day to work out with the wiring diagram (found on here) how this system works and I keep coming back to the ECU. I can just remove the purple wire from the connector that plugs into the window switch and that allows me to get out of the car and close the door without the window coming down and staying partly open but that is not a good long term solution. Is this something that can be programmed at the dealers do you think?
