Unhappy AT to MT swap - no crank after flashing MT ROM

Hi everyone,

I’m working on an AT to MT swap on my 2019 Toyota 86 JDM (Kouki) and I’m stuck with a no-crank issue after flashing the ECU to MT.

The mechanical side of the swap went smoothly. Clutch, manual transmission, pedal, and related hardware are installed.

Before flashing the ECU, the car still had the stock AT firmware. At that time, I bypassed nss, and the engine would crank and start. However, with the AT ROM, the key behavior was not correct and there were several AT related errors showing and continuously beeping .

After that, I flashed the ECU with MT firmware. Now the key seems to work normally, the dash behavior looks normal, and most of the AT related issues seem to be gone/ continuously beeping also gone. But now the car will not crank at all.

I also tried removing/unwiring the NSS bypass, but it did not help. Same no-crank condition.

any idea what I'm doing wrong?

What is the clutch pedal switch attached to? The AT doesn't have the harness connector for this....is it shorted closed?
