Take it back apart and inspect the pilot bearing. Never put a bolt in it to help line it up or pull it together. I would reset the clutch with your alignment tool. If you are using the plastic one it will flex down with the weight of the clutch. Support it and then eyeball it to make sure it looks straight. Once everything is lined up right it will push together all the way. As stated above if you do not support the front of the engine it will rock down and make it more difficult to install.

Completely agree with @Grady. I've always used the cheap plastic alignment tools and never have had a problem. They will droop, so hold a little upward pressure until 2-3 of the pressure plate bolts are snug. Once torqued, make sure the tool will easy slide in and out a couple of times. Then cuddle.

Alright everyone. Here's a little update on everything. I had the car towed to a friends shop so I could use a lift and that definitely helps. What I ended up doing was removing the two bottom bolts that the trans sits on and instead aligned the dowels straight in and then I just screwed those 2 bolts back in. I think those bolts might have been a little bent but either way, that made the trans going on MUCH easier. One of those bottom bolts was already loose anyways so I decided to try it out and everything seems to have lined up just fine. I'll be testing it all tomorrow after I get everything back together so hopefully everything works but the engine and trans are flush and the transmission is engaged.

And by the way we used bolts for the last maybe 1/5 of an inch to just pull them together which helped a lot.

Ok sorry for no update. Took it to a friends shop and got it on a lift and I ended up taking off the bolts that the transmission actually slides onto because one was already loose and seemed to be bent. I then got it to the dowels and after some pushing, then pulled it in with the rest of the bell housing bolts very carefully. I screwed those bolts back in using the 2 nuts stacked method and it drives great. Also I’m not sure how much it helped but we did spin the crankshaft while pushing it in to make things easier.

Thanks everyone for the help!

Super satisfying when people actually post that they resolved an issue, especially on an open forum.
