Dave, if you want more affordable then definitely east bay.

There are some areas south of the city that aren't bad but if you want a garage, even 2 two car, near SF, prepare to pay up.

Is Oakland considered east bay? Isn't Oakland kinda ghetto?

Rent is so ridiculous in SF that there was a craigslist ad to crash on a coach in a studio for $1,000 a month. Not sure how legit, but I don't think many were surprised at the price

Lol. you could say that about parts or maybe even most of Oakland, but there are some really nice places as well. Hell, right next to it is Piedmont. There is also Berkeley, Union City, Hayward (in the hills), Castro Valley, etc.

Oakland has a pretty bad rep but really, only a portion of it is ghetto. There are actually some pretty nice neighborhoods like Piedmont and the hills.

buddy of mine commutes to SF with Bart, but he never takes his Cayman. He opts to take his beater. Am I paranoid in worrying about leaving my car in the Bart parking?

I know you can get a door ding anywhere, any time but I dunno what to expect.

If it was a regular (i.e. everyday) thing I would definitely consider taking a beater to the BART lot. Your odds get worse with frequency. I usually took my MR2 because it's older and has some dings already. You can obviously improve your odds by being selective where and who you park next to, but when the lot gets full you can only do so much.
Suffice to say, you get a broad demographic of people who ride BART... Some are the kind who would be careful and take the time not to ding your car, while others (many) are not.
