Don't shift sloppily from first to second and make sure your revs are matched (or if you are going to be imprecise, err on the side of too many RPMs vs too little) and you won't have the slack in the driveline rapidly changing directions back and forth causing clunking noises.

Granny shifting and not double clutching like you should...

But seriously, there are a few factors that make the 1-2 shift tough for a beginner. Another that hasn't yet been mentioned is the fact that there is still a great deal of reduction which also exacerbates the effect of the driveline backlash. Not as bad as first gear but the engine is still turning a lot for each revolution of the rear wheel.

The only sound i hear is just my transmission getting into gear but i think thats just normal.

With my FR-S, I think there's no clunk when shifting into 2nd gear, but there's usually a clunk when putting it in 1st gear from neutral at a stop.
