HKS Dual Resonated Front Pipe + Invidia Overpipe 2.28.2020
When going to install the HKS front pipe, I sheared off one of the overpipe's stud. So, I went online to find an aftermarket overpipe. Off of Ebay, I found an Invidia overpipe that was local. Fitted everything up but when driving I found that the overpipe vibrated against the subframe as it only vibrates when the engine is underload. There was barely enough clearance for the overpipe not to touch the subframe when the engine is at idle. I tried pushing the overpipe up to create room but it wasn't enough.
I ended up reusing the stock overpipe by drilling out the stud and used a bolt instead. Everything worked fine then. The issue is probably my OpenFlash Header. I did feel a little better throttle response with the Invidia overpipe though. Here are some sound clips with the Invidia Overpipe + HKS Front Pipe:

Perrin Overpipe 5.3.2020
Found a Perrin Overpipe for a good price so why not try the aftermarket OP again. Unfortunately once installed, I had the same clearance problem. But, I was able to visually see that the OP sits at a different location than the Invidia one. I saw on the forum someone mentioned using washers to raise the motor up so I did just that and it worked! No more vibrations.
I cut the washer a little because there is a little nub that is next to the stud of the engine mount. Also, I only raised the engine mount closest to the OP side. Here are the washer and hardware I used (that stainless steel goodness):

HKS Super Hybrid Air Filter 05.18.2020
Installed the HKS Super Air Filter. Simple install and I want to say it added to the intake noise but I could be dreaming it. Sound change is not that noticeable.

Manual Swap 06.28.2020 - 07.18.2020
So...I did it. Manual swapped my 86. Thanks to DarthFRS for the manual swap guide. Thank you Rabrooks for helping with my questions about the swap.
The swap was not difficult, just time consuming. Car was down for 3 weeks but I was taking my time and did not work all day. Additionally, I had to wait for some missing parts to arrive. One thing I wished I knew beforehand was the BRZ headunit plugs are different from the ones in the 86. But, I was able to still get my stock 86 headunit to work with the BRZ dash harness by rerouting of some wires. A very important thing to note is make sure to get the manual counter part of the same year and trim of your BRZ/FRS/86 to avoid anything that could be different. I went with a 2017 BRZ Limited harness because I had the push button start, heated seats, automatic climate control, and auto headlights feature set which is exact same as a limited BRZ. It would have been very difficult and cost more if I were to find a wrecked 2017 86 860 Special Edition and sourced the dash harness / chassis harness. Another thing that I did different from the guide is that I left the automatic transmission cooler in the car and just plugged up the holes that would have carried the automatic transmission fluid. This way I didn't have to source a hose to return the coolant to the engine. Regarding the cam plate, it definitely needs gasket maker on top of the provided o-ring and the proper install procedure. I had to redo the seal twice but now its leak free. I wonder if I could have just left the vacuum pump attached. I do not see why not. I brought a new Exedy OE clutch kit and used OEM flywheel. Some upgrades include: Mtech Shifter Springs Mtech Clutch Spring Torque Solution Rear Shifter Bushing Torque Solution Front Shifter Carrier Bushings Torque Solution Aluminum Cam Plate Killer B Motorsport Round Shift Knob Total was about $1730 including the upgrades. Installed the Cusco Strut Bar with integrated master cylinder brace while during the manual swap too. I think I can feel the brake pedal is stiffer, the steering got a tad stiffer too. I had to repaint the brackets as when I brought it used it was in rough shape.

ISC Rear Lower Control Arms V2 08.11.2020
Found a pair of ISC LCA for a steal on Facebook. Seller couldn't get one of the end link to come off to put on new end links but I was able to figure it out. So, got new end links as well but didn't come with headlight bracket so I 3D printed my own. Didn't get an alignment after but I set the length as close to stock LCA as possible and it drove with no problems. I think these are V2's not 100% sure.
