If I didn't have to fuss with the carpet piece (too much hot glue from factory) I could have done this mod in less than half an hour.

Again "how it should have been from factory". Right, toyota of course should have put it at height that's too low for compliance with regulations in some countries, from the factory, to prevent certification & sales there. I might agree that location at top of window imho is better, but there is bit of minimal height. I doubt there being any other reason for "spaceship" to be designed.
Same reason for them not removing eg. cats in exhaust or not "fixing" sunken in stock wheel offset. Regulation compliance in at least some of countries for car certified/sold world wide. In most cases when i see "should have been from factory", seems that poster just doesn't know reasoning behind and simply wishes for his custom mods to be already done to car.

i would be really interested to hear the reasoning of why they chose to install the third brake light at the bottom of the rear window instead of the top.

but i doubt we'll ever get a solid answer about it. it probably came down to saving on wire cost or something.

Not sure on that, as making that "spaceship" also may cost extra nullifying wiring savings. I'd rather bet that putting it there made sense according automated assembly/manufacturing process to make it quicker/simpler/cheaper (eg. installing whole shelf with light and ISOFIX covers already mounted on shelf in one-go (as it seems from fact that "spaceship" construction/mount doesn't seem to consider it's removal), instead of extra steps of mounting/sticking to window if on top, then connecting wires, then applying roof and side pillar trim). Spaceship certainly is there with other parts adjusted for it, eg. shelf itself, window defroster area (when i did mod of relocating light to top, had issues in winter with area behind light fogging/not defrosting for long time. Did another mod with installing extra window defrosting lines where light is).
