I haven't had occasion to remove the carpet on the FR-S yet, but usually there are two layers, the topmost stain/wear resistant layer and then a carpet pad like you would find underneath the carpeting in your home. My bet is that the pad is the one that has soaked up the majority of the pee and I holding on to it.
You could try pulling up that section of carpet, but it would probably require removing the rear seat deck, the passenger seat and probably the center console. You might even be able to cut away the stained section of the carpet pad without it really being noticeable. That would be way easier than replacing the entire carpet which can be a PITA and get pricey
