The CEL may kick you to the safe backup tune. This is safe for the engine but gives up a little bit of power because it errs on the rich side. Over the long term, running rich can foul the plugs.
For $160 you can get a Tactrix and upload an OFT tune...be sure you do your research (see threads and posts from steve99).

These are possibilities and worst case scenarios. I even ran at the track without a tune.
I can tell you I ran close to 10k miles without a tune on my JDL UEL header and when I changed my plugs at 60k they were fine. Only changed them because I had to change that coil pack on the driver side that burnt out from the heat.
