I don't own either but here's my input
As much as I love S2000s, the mature side of me would go for FR-S/BRZ.
As stated before you have a peace of mind with the warranty and in case anything goes wrong. Although the rear seats may not be of much use, it's still there so you might as well use it for extra cargo space. With the S2k you don't have that luxury. The S2ks are also extremely overpriced. A good buddy of mine was selling his for $11k that had 66k miles (2001). I look at anything similar, they either have high miles or they're extremely overpriced.
Also the thing I hated about the S2k and that steered me away from getting one was that the hardtop rips so easily. It's just annoying and not pretty to look at. But other than that I love the S2ks but right now I would buy an FR-S just because it's a much newer car and everything that comes with it
