I keep watching it and I'm not too sure..is the noise you describe that "slap" you each only once per pedal press (and NOT in between throttle)? A tune would change the way the throttle valve operates and remove any sorts of stock open/close tapering, which is what happens to improve throttle response. That being said, if that's the noise you are worrying about it sounds like the valve closing shut real quick each time you release the throttle, very mechanical sound indeed. Having an intake will only accentuate that noise, and normaly with a stock box, it muffles it pretty good.

EDIT: Some car will let you play with the throttle even when the engine isn't running, I don't know about the FR-S I would go check out but it's pretty cold outside :P. Put the key on the on position with the engine not running and give the throttle some good taps, if I'm right..well you know it's just the throttle butterfly.
