In my opinion you get more water in the car with you shoes each time you get it and out in rainy weather and all that get absorbed in the mats and released in the cabin, it's more of a problem than 2 tiny holes. And the ventilation system does a great job at spreading that toward the rear.
Also If people are scared with rust in these areas, why cover it up? You want to make sure the humidity stay there and water can't evaporate? I'd just shoot a bit of rust prohibitor in there and call it a day.
