I would put the Ref 3.5's in the dash and leave the rears unhooked or put the factory back in.
For the 6.5's i have read that they aren't crossed over and allow the mid to roll off naturally, most coaxials don't have a crossover on the mid anyways so you should be fine and they actually may make use of the tweeter. Might as well give it a try i'm interested to know because i'm looking at JBL Power mids only or coaxials for my doors also. The coaxials would save me about $50 so let me know how it works out.
