I was talking to John while my car was locked away at the dealer for over a week due to my concern with the flash not being reverted back to stock prior to the whole ordeal.
You see, the original repair was supposedly going to be a quick in, and out gateway ECU swap, but sometimes things go wrong.

I did however know the tech working on my car, and he was aware of the tune, so I asked him of he saw anything different. To his knowledge using the techstream he didn't see anything out of the ordinary.
As John said, there are no red flags to alert dealers stg1 has been done to your car, even without reflashing to stock.
