Alright everyone. Here's a little update on everything. I had the car towed to a friends shop so I could use a lift and that definitely helps. What I ended up doing was removing the two bottom bolts that the trans sits on and instead aligned the dowels straight in and then I just screwed those 2 bolts back in. I think those bolts might have been a little bent but either way, that made the trans going on MUCH easier. One of those bottom bolts was already loose anyways so I decided to try it out and everything seems to have lined up just fine. I'll be testing it all tomorrow after I get everything back together so hopefully everything works but the engine and trans are flush and the transmission is engaged.

And by the way we used bolts for the last maybe 1/5 of an inch to just pull them together which helped a lot.
