I have a lot of small vibrations because of my engine swap, so I am wondering if something came loose, but I don't want to tear apart the car if someone has had the same experience.

You're in that realm of major modifications to the car that most of us have not stepped into, but we'll try to help as best we can:
1) I believe you replaced your ECU with an aftermarket unit, correct? Where did that get mounted, and did you use shielded cables?
2) Is it possible that ignition noise could be the cause?
3) Any new circuits run from the front of the car along the driver's side in parallel with the signal wires from the head unit to the stock amplifier?
