No car is exactly the same. It's always a good idea to retune after a major change. While this SHOULD be 1:1, a custom tune is tailored for your car, (mods, exactly how much fuel it's pushing, exact compression numbers, AFR's, everything.) They CAN BE significantly impacted if the old motor was low on compression and the new one isn't, or the new engine is particularly healthy.
Keep an eye on your fuel trims and AFR's and if all looks consistent you should be okay. I would always recommend you have your tuner check logs at least once after a major component replacement like this if your numbers aren't lining up PERFECTLY to what they were before.
