Typically if the pedal feels reasonably solid, then goes soft while holding pressure on it you've got a problem with the master cylinder. You should be able to hold pressure on the pedal for 30 seconds without it collapsing to the floor. There's no way it's the clutch master if you're having brake issues though, it'll be the brake master.
