So I tried using some white lithium grease on the shaft as shown in the video. I noticed the shaft was very dry and it seemed like any grease that might have been there has been long gone.

I applied the grease, pressed in the clutch fully a few times to help spread more inside the rubber part, and let it sit overnight and tried driving this morning.

I didn't notice any honking noise for 80% of the trip and was starting to think it worked. I tried different levels of aggressiveness with shifts, let the clutch slip a few times, and no noise. Then I tried downshifting from 3rd to 2nd moderately aggressively and got a nice honk sound. Problem not solved
