The dealer says they have created a tech report with Toyota to possibly get the engineering team involved and potentially create a TSB, but that seems to be a long process for what sounds to me like a simple fix. Has anyone else encountered this issue with the glass being slightly too low?

No problems on mine, go through the process so that others may get a TSB. You have a new car and any process that doesn't involve the dealer is a waste of your warranty.
