They picked it because it was a realistic choice of a hand-me-down econobox delivery car that instantly put the driver in the position of underdog having to rely entirely on his own skill. This is a common theme in manga. Our hero starts with inferior equipment but perseveres and overcomes its limitations.
They did the same thing in Capeta with the go-kart with the cracked frame. The AE86 is the tofu shop equivalent of a broken go-kart.
