There are not a whole lot of places to put it. I treat my car as a two-seater, keep the rear seat back folded down all the time and use the cavity formed by the seats themselves as storage. The seat delete kits that were briefly popular a couple of years ago get rid of the padding and make that storage area considerably larger.

I installed the
US Scion OEM sliding armrest in mine. It doesn't look quite as good as the JDM flip up arm rest, but it's more functional because it's higher (for taller Americans) and it slides out of the way to allow access to the cupholders and outlet. My Iphone 5 will fit in the cupholder slot with the pad slid forward over it. Take the cupholder out and you have room for just about any phone.
