A dealer will try to bully and intimidate you into thinking they can pull the rug out from under your warranty and they will threaten you. It's a crock of shit and in the end, the dealership just wants to make you happy and will work with you. Bring brownies (I'm dead serious- my wife brings treats for her dealer and they LOVE her) and a smile. they will look right past the mods you've done.
I had the dreaded timing cover leak and I was nervous they'd give me a hard time because of my mods (and they had to pay for my OFT they broke in a past service so they KNOW it's tuned). But no issues they did the work and it was no prob at all.

If you getting a known issue like timing cover oil leaks or cam plate oil leaks. then yep they will fix that in most cases without question regardless of mods.
if you had an usual or uncommon issue then they might put up more resistance, as you said it often depends on dealer and your relationship with them.
Tunes left in ECU are easily detectable by looking at the CVN or calibration value number. If even one byte is altered the CVN will differ from stock CVN for that calid.
CVN is like a checksum on ECU rom area
CVN is available to dealer using Techstream or Subaru SSM tool.
If you return tune to stock its less detectable by dealer as CVN will match, except if its ecutek tune with embedded licience in stock rom as CVN is altered.
Dealers very rarely look at this stuff only if they are trying to prove something or detect other visible mods.
