Missed this post earlier but I think I may have noticed the same thing... What exactly feels less smooth with your UEL over the stock header?
Thought I had a bypass valve issue but after performing the test of squeezing the vacuum line connecting the valve at idle I didn't notice a change or hiss... I just recently swapped over to the UEL and throttle tip in seemed slightly more abrupt than when I had my stock manifold, although the car does feel like it has more torque so I was wondering if it's just the additional power. Throttle modulation (as long as you're starting from a throttle position other than 0%) is smooth. Car had additional logs/tune revisions put in place after the UEL install.
Am about to go e85 and have a new tune to go with it, I'll report back after that's been installed.
