I could be wrong, but I think that anytime you take your car into the dealership, they enter the visit in their database. If one dealership denies warranty coverage based on your alteration of the car's ECU programming, they'll probably make a note of it and any other dealership would see that information when pulling up your car's records.
I hope things work out for you, but I'm kind of in the "you broke the warranty rules, so don't complain" crowd. Reflashing back to stock and lying to the dealership is a less than honorable path, Grasshopper.
